Gorham NH is pretty simple. Park on Railroad Street near the town hall. Stop by in town hall and let the dispatcher know you are parking, they may have suggestions. Every local cop and quite a few sheriffs and state troopers drive by this area 24/7. The actual AT does not go through Gorham but Gorham is handy place as you can get to it from multiple spots on the AT. The Concord Trails bus leave Gorham every morning and arrive every evening at the Irving gas station which is several blocks down the road from town hall. The AMC hiker shuttle also drives through town.
Killington not a town as you'd expect. It's a ski area and a bunch of motels along the highway. There is a large parking lot across from the "Inn at the Long Trail" which you could use. I'd be reluctant to park a car there for too long. There is a lot of traffic coming and going from that lot and it wouldn't take long for it to become obvious your car hadn't moved in a while, making it more of a potentual target.
In Gorham, you can park in town near the police station. Just let them know and they'll recommend a spot. This would be the secure place to leave a car.
The real trick will be getting from one end to the other, either at the beginning or at the end of the hike. Killington is at least a 3 hour and probably more like a 4 hour drive from Gorham. It might be possible to use the bus, but only if the timing works out. If you have to spend the night in Boston to connect the two legs, that's not a good option.

There is a local shuttle firm that will do a shuttle, http://www.trailangelshikerservices.com/ but its going to be very expensive.
Thanks. we will have two cars, so will leave one at each end. I also see in the guide that at least one motel at each end offers parking for section hikers, so that will be another option. Thanks everyone, it's helped broaden the options. If anyone has any other suggestions, please continue to let me know.
